I had this problem on my car and chased it for over 6 months before I found it. Luckily I found it before I had my windshield removed and resealed, which was where I felt the problem was.
There is a front fender mounting bolt located near each hood hinge that threads into the cowl at the base of the windshield. These bolts (one on each side) are sealed with seam sealer at the factory. Time and age causes this sealer to shrink and crack, or of you remove/adjust a fender, the seal will be broken. Water run-off from the windshield flows directly over these bolts (a poor design at best) and leaks into the interior through the cowl and onto the carpet. I sealed mine by loosening the bolts and applying clear silicone on the threads and around the fender tab that the bolt goes through. This has solved my problem for the past 3 years. As another preventative step, I took a piece of aluminum and made a small diversion around this bolt tab, forcing the water flow away from the bolt and not directly over it.
