manual trans help

I have an 87 5 speed TC and all at once I started having intermitted problems getting it into first and reverse. Also had a hard time just getting it out of gear. With 160K and not knowing all the history I got a new clutch kit and installed everything. The old clutch was worn and pressure plate had scorch spots.
The new clutch didn't fix the problem. It's like the clutch does full engage. I did bleed the slave cylinder but no help.
Before this no issues at all changing gears and no grinding. Now to put in first or reverse I have to turn off the car then put it in gear.

Measure the distance the rod from the slave cylinder pushes the clutch fork when someone presses the clutch pedal all the way to the floor. It should move a minimum of .54". If it moves less there is a problem in the hydraulic circuit. Peel down the rubber boot on the fork end of the rod. It it is damp with fluid, that is OK. If it drips, the slave cylinder is leaking and need replaced

Have you checked the fluid level in the trans (2 plugs on passenger side, one is high up and the other is low - drain plug)) Remove the top plug. You should be able to get oil on the end of your finger, through the plug hole. Many have solved shift problems with a fluid change. Some people add friction modifier to improve shifting.

You may have a similar problem to the one that I had. On my old pedal assembly the master cylinder had worn out the section of the pedal assembly that mounts to it. I can put a picture up if you'd like to see.

Just want to confirm, you installed a new pilot bearing and the old one and input shaft nose didn't look in bad shape.

I Did replace the slave cyclinder and it moves the fork about 3/4". Am I missing something else or is it time to change the trans?

I didn't replace or machine the flywheel. I really didn't have any warning before it went out. When replacing the trans is it easier to replace with the bell housing on the trans or separate ?
