If the head (or block) have been milled, the cam mark and the middle indicator tab may not line up exactly. How far is it off? Can you post a pic?

Timing can certainly influence vacuum. Have you checked ignition timing? (assuming cam timing is close)

The stock auto is limited to about 10 psi. That is part of the detuning from the factory to help the auto trans live.

okay well I took it apart and put it back together turning the cam one tooth counter clockwise and that made it run significantly worse even after resetting the ignition timing. When I did this it appeared the mark on the cam gear was about at the mark on the right when looking from the front of the car. I then took it all apart again and turned the cam gear clockwise 2 teeth, one tooth passed my original starting point however that made the mark on the cam gear appear way out of whack so I put it back to the closest to where it is supposed to be and redid the ignition timing once again. Started her up and still have the rough idle/miss and then the idle will drop and the car will stall.

Where is the best place to hook the vac gauge. I had it hooked to two separate ports on the main T and both read the same at between 6-9.

The gauge fluttered quite a bit and of course as the idle dropped or the engine was accelerated the gauge would move.

just to clarify I have the ignition timing set to 10 before with the spout out.

Other things to note, if I pull the breather on the back of the valve cover out or take the oil cap off the engine dies. I have followed the IAC and TPS set up perfectly, It is a new TPS and the IAC has been cleaned significantly. ohms tested and it appears ok as per other articles I have read.

I have done a visual inspection of all vac lines and they all appear to be in decent shape with no sucking sounds I could find. The only thing I have noticed is that the hand drawn vac diagram in the FAQs does not match my car. my pcv hose connects under the intake run just after the throttle body and the breather on the valve cover is connected to a hose going in just before the turbo.

^^^ not uncommon........ removing the breather is the same a creating a vac leak thru the PCV system.

I had a problem like this and it drove me crazy. We were at the Ford Show in Carlisle when Ron Baysinger found the problem in less than a minute. Sometimes you need to step back to overcome the frustration. In my case I had missed a crack in the intercooler hose between the turbo and the intercooler. Ron had a hose and it was fixed in 5 minutes.

How far is the cam marker and the plastic middle pointer off? Can you post a picture of it when set to TDC?

Hook the vacuum gauge to any port on the vacuum tree, on the fire wall. If need be just "T" off one of the ports. The gauge fluttering is probably due, in part, to the miss.

The miss may or may not be due to the low vacuum. I see you mention new plugs. What brand and kind (copper, platinum, ....?)
What are they gaped at? How old are the plug wires and what brand?

Have you checked the hoses to and from the PCV. I like to put hose clamps on mine at the pcv because they tend to get loose from heat and age. Did you check the hose that runs back from the pcv to the oil separator? is it hooked top the oil separator, or is it cracked? Also there are vacuum lines that cone through the fire wall to the vacuum gauge and to a vacuum accumulator in the inner fender, passenger side, for controlling the flow control doors on the manual heat/ac system, IIRC (in red in the vacuum diagram)

You pcv line is correct on the underside of the upper intake and so is your breather line to the turbo inlet.

Plus are platinums, wires are old ngk brand. Hopefully I will get a chance to check hoses again tomorrow. Here is a picture of the cam gear.

Well I fixed it... After all the searching it turned out to be a pin hole in the intake hose going from the air box to the turbo. I actually used a method I saw on utube to find it. I bought a cheap cigar and blew the smoke into the main vacuum line and all of a sudden we could see the smoke coming out from under the intercooler near the turbo. At first we thought it might be one of the small vac lines so we sealed off the turbo and I blew smoke in there. Still unable to find the source of the smoke we pulled the acordian style hose off and there were a couple small nicks but nothing of significance. I cleaned up the hose and then used a flashlight and I was just able to see the pin hole with the lights all off and the flashlight in the hose.

After all this I never thought that a pin hole in that part of the hose could cause that much of an issue.

I have now reset the idle and the tps and this car runs like a dream... I have about $700 into the car as of right now including purchasing it. I love it. just needs a couple tires and I will be laughing.

Thanks a bunch for everyone's help so far.

It's amazing the problems a hole or a crack in an intake hose will cause. Glad you found it.
