Did you look at the Tech Articles or the FAQ sections, there is a tremendous amount of information there.
Example:

As for basic differences '85 vs. '88. Improved electronics and intercooling were the big items. Also, the turbo was changed from the T-3 to an IHI for quicker spool however, the T-3 will make more power.

from wat ive seen the internals are all the same but as for exhaust and intake use the 88 square intake ( might have to drill out one hole but not 100% sure that is if ur using the 85 head)also use the 88 exhaust manifold unless the 85 motor has a e6 manifold on it and if u have the t3 turbo for the 85 motor use it.

Mid year 85 was the change over from the inline intake to the square, and the E3 exhaust to the E6. So first, determine what you've got.
Second, if it's going in your 88, why not just use the 85 long block and swap over all the rest of the 88 parts off your existing engine? IMO, makes things a bit easier.
BTW, being not to far away from your location, where did you score your 85 motor? Found and good TC's or other cars in the u-pull-it?
Haven't been up there in a while.

Buy a full gasket set, and replace them all on the 85 motor while you've got it out. Only pull the head off if you feel you should check the condition of the bores. And only if you have a new set of headbolts in the budget. Otherwise, don't mess with taking the head off.
Take all the accessories, and intake off the 88 motor and bolt them to the 85 long block. If the 85 motor has the E6 exhaust manifold, leave the T3 on it. You can run the T3 with the flanged outlet if you have an short stubby adapter, which I can fabricate for you if you'd like.
In fact, if you need some guidance and advice, I could drive to up to Omaha this weekend and take a look at what you've got going on. Just let me know via PM. I could also bring up a T3 adapter also. Your other choice would be to find an SVO compressor housing, but the adapter would be cheaper.
