I have a 1990 Mustang that has a 1988 Thunderbird Turbo Coupe engine and transmission swapped into. I get codes 81,82,83 and 84 when running the key on engine off test. I do not get an initial Code 11. Is the LA3 supposed to produce a code 11 even when there are other codes stored?

You will not get the system pass code 11 if other codes are stored. Of course, it is possible to get a system pass code 11 for the KOEO test, and fail the KOER test, or vise versa.
