We relocated my battery to the trunk, and now the alternator doesn't seem to be charging the system...The car is extremely hard to restart after running for a while, and it dies completely when the positive battery cable is removed.

Any ideas??

First of all, NEVER NEVER NEVER remove the batt cable on a running car that is computer controlled!!!!!!!!!!. The batt acts like a big capacitor and absorbs voltage spikes / transients that the alt puts out. Without the batt in the circuit, you stand a VERY good chance of frying your EEC, voltage regulator, and other voltage sensifive electronics!!!!!!!!!!

As for your problem, recheck all your wiring. What gauge batt cable did you use? Is the new batt ground good? Since the batt is no longer grounded to the engine, a GOOD engine to frame ground strap is required.

It puts out full wave rectified 3 phase AC, which is BAD for sensitive electronics designed for constant DC current.
